Hi Oli, the seal itself can become compressed after years of being squashed in location. So it may look fine, ie not cracked or perished, but may not be doing it's job. Check the no cost options first. If it still leaks then you may want to try a new OEM single piece hatch seal, Max at Frazerparts usually has these stocked and he's well priced. To fit the single piece OEM seal you will need to snip the wiring to the rear wiper motor to undo the electrics, it's easy enough, just patience and time.
Have you checked the boot lock rubber seal, the one around the key hole ? Water can enter here and gather on the shelf you mention without getting to the carpet. Three or 4 quid for that, and easy to do, just disconnect the lock mechanism from the inside.
In my experience, if the window to frame bonding is the problem, like mine, then the carpets would be wet unless you had lifted the carpet flap away from the battery area, that way it could in theory trickle straight into the compartment from a high entry point.
I used body seal, stone chip paint in the compartments to protect from rust, works well, and with the addition of another drain hole at least the water leaves as quickly as it comes it. Still a total pain though as I know exactly where the leak is, just can't stop it.
